If you select the tunnel tool then hold CTRL while placing it then it will only place the entrance. Place any other entrances you want then connect them by going into underground view (SHIFT + U). Underground view is pretty confusing at first but after a while you'll get the hang of it! Anyways you will notice that you can't select track tools in underground view. Instead you select the tunnel tool and use that to lay tracks. Quote Selected

Instead just lower the ground. You could also use artificial slopes to lower to tiles side by side then build slopes on them so that it's a little ditch. Quote Selected
